I would think that with any container that one is going to use for another purpose, one would just want to clean it as well as one can. And if there is organic stuff to clean out of the substrate, I agree with Tiffany that a few rinses should help in filtering out the organic stuff and clean the substrate a little. It would be up to you how clean you would want it and up to you if the smell is bearable (if there is a smell). Worse comes to worse, you can replace the substrate but I think a little organic matter would help with whatever you would want to grow.

Thanks for posting @DaveNWinston as I am also contemplating getting into making a terrarium but not going to be as ambitious to start with a big one (no place to put it)!
