Any idea what these spots are? This is a dwarf Singapore pink that I have had repeated leaf spot problems with. Everything seemed to be going fine and these popped up on a few new leaves. It is indoors in a winter climate with low humidity, so it seems unlikely that it would be rust or any other fungal disease.

Dwarf Pink Singapore is unfortunately susceptible to "rust" but it doesn't hurt the plant. You can remove affected leaves to prevent from spreading.

It's not rust. DPS gets these spot frequently. Not harmful in my experience. Mine gets covered with them yearly.
Look deep into nature, and then you will understand everything better.

Any idea what it is or how to stop it?

The only way I know to stop it is to remove all the infected leaves. Get the plumeria in a bright sunny spot, the flush of leaves will be green and healthy but you have to avoid getting the leaves wet. In Florida, that is almost impossible. I will try getting mine under the back porch where it gets direct morning sun but not rain.

I just let mine do what it does, as long as it isn't harmful

Me too! Dwarf Pink Singapore red dots doesn't affect the blooms.
